When I make purchases from the store, it is not using my store credits. It is using my main currency.

What items are they you are trying to buy?

I have bought tack, feed, legwraps, etc... and it was all taken out of my Eden Bucks instead of the store credits. Am I not understanding it correctly? Are the store items not supposed to be paid with the store credits?

Only things in the items tab of the store are bought with credits, unfortunately. Everything that you bought you have to use ebs for.
