I clicked the link on my own mare that was up for brood and bred it to my own stud. I got charges a brood fee. There is also no notice on the breeding page about brood fees. I think if it is a completely different thing and your own horse can be charged, shouldn't there be a notification on the breeding page itself? It would make things much clearer.

Shouldn't you also get paid the brood fee since she is your mare? If you got charged your own money but paid in your own money it's like you didn't lose anything, right? Or did you lose money somehow?

The 3000 eb brood expense fee maybe? It's not included in your price and when you buy a brood you have to pay 3k extra (like the 2.5k straw vet fee, it just goes back into the game and not into a player's pocket).
Unless you're suggesting you lost the full brood fee + this extra expense. Can you look into your finance history and qoute some figures please? That way we can better figure out if this is just human error.
