To be honest there isn't a substantial profit from it. It heavily depends on the show entry fee you set and how many people enter it like I said.

I've noticed that some of my horses have changed their strongest/weakest stats as they continued to train.

For example:
I have her training tracked as her strongest stat being Intelligence, but now on her training bars at week 47 it shows her strongest stat is Heart.

My question is, how does this affect breeding? Will the horses that matched her well with her previous training not match her well anymore? Or is that just based on their first 15 weeks of training? (I'm not specifically asking about this horse, as I have a few that have changed).

Sorry if this isn't clear enough.

I've had horses change their strengths too, seldom but yes they do. I always use the latest training for matching. The longer they train the clearer they show their strengths. I'd keep their former strengths in mind as they seem to be a little better than mediacore but I'd stick to their current strengths.
